      It's the same song, it's just that during season 2 at some point they started using a version that was recorded specifically for the intro, the video for the song was directed by Zack Braff (JD) and has behind the scenes footage from the show in it.
      The second and better version is the recording for the music video if I'm remembering correctly. I think the first version was just the original version from the album and it has a much longer intro than the Scrubs versions.
